How to set permissions so that users can only see their?
Under draft item security select ‘only users can approve items (and the author of the item). Ensure that the site owners are part of the approvers group and they should then be able to see all items in the library (draft or published), whereas normal users who are not part of the approvers group can only see their own items.
Can a user read only their own items?
The caveat is that there are other parts of my site in which the user CAN view items that other users have created so I can’t just adjust the Item-Level user permissions to only allow reading their own items because that will prevent the views at the other parts of the site from rendering properly. Let’s say we have a alwaysOn with one local only database and 10 databases that is added in the AO. The user need read rights to one of the 10 databases added in AO. But when giving user rights to that database and he connects to the AO he can view every database but only access the one he got rights to of course.

You can create a login and map it to the database and then give only the specific permissions. You can either give them individually to tables or use fixed database server roles . If you have many users who needs same permissions then you can create roles and give permissions to roles and add the users as members.
