What is genotype in VCF?
Genotype: an assignment of alleles for each chromosome of a single named sample at a particular locus. VCF record: a record holding all segregating alleles at a locus (as well as genotypes, if appropriate, for multiple individuals containing alleles at that locus).
How do you calculate variant allele frequency?
An allele frequency is calculated by dividing the number of times the allele of interest is observed in a population by the total number of copies of all the alleles at that particular genetic locus in the population. Allele frequencies can be represented as a decimal, a percentage, or a fraction.
What does VCF stand for?
Virtual Contact File
Container for. Contact information. vCard, also known as VCF (Virtual Contact File), is a file format standard for electronic business cards. vCards can be attached to e-mail messages, sent via Multimedia Messaging Service (MMS), on the World Wide Web, instant messaging or through QR code.
What is an example of allele frequency?
Allele frequency refers to how frequently a particular allele appears in a population. For instance, if all the alleles in a population of pea plants were purple alleles, W, the allele frequency of W would be 100%, or 1.0.
What is VAF%?
VAF is the percentage of sequence reads observed matching a specific DNA variant divided by the overall coverage at that locus. For constitutional genetic testing, VAF is a measure of diploid zygosity: heterozygous loci should be near 50% VAF, homozygous loci should be near 100%, and reference loci should be near 0%.
What is the use of VCF file?
A file with the VCF file extension is a vCard file used for storing contact information. Besides an optional binary image, VCF files are plain text files and might include details like the contact’s name, email address, physical address, phone number, and other identifiable details.
How to calculate allele frequency in a VCF file?
To determine the frequency of each allele over all individuals in a VCF file, the –freq argument is used. The output file will be written to output.frq. Another useful output function summarizes sequencing depth for each individual or for each site. Just like the allele frequency example above, this output function follows the same basic model.
Where does the alt allele frequency come from?
Depending on the Variant Caller that was used to produce your files the allelic depth information can come from a variety of fields within the VCF file and VarSeq can use them to compute the Alternate Allele Frequency (Alt Allele Freq).
How are the genotype data given in VCF?
Genotype data are given for three samples, two of which are phased and the third unphased, with per sample genotype quality, depth and haplotype qualities (the latter only for the phased samples) given as well as the genotypes. The microsatellite calls are unphased. 1. Meta-information lines
How to determine the frequency of a VCF file?
The second file must be specified using –diff, –gzdiff, or –diff-bcf. There are also advanced options to determine additional discordance between the two files. To determine the frequency of each allele over all individuals in a VCF file, the –freq argument is used.
