Another thing to try, is save the blend file, close and restart Blender and reload the blend file. Sometimes Bools has a tendency to break and need a refresh to get the mesh working right again. The problem got fixed, I needed to unhid vertices with Alt + H after weight painting (thanks to Pte Jack!)
Are there any modifiers that don’t show vertices?
No modifiers except for “Armature” are used at the moment. I used only “Boolean” modifier when I was connecting pieces into one mesh, but it didn’t affect any vertices. They stopped being shown and selected literally after using either Weight Paint or shape keys.
