How do you get the number of mapped reads from BAM file?
How to count the number of mapped reads in a BAM or SAM file?
- samtools view -c SAMPLE.bam.
- samtools view -c -F 260 SAMPLE.bam.
- -f bitcode output reads that fulfill the checked ‘bitcode’ criteria, see SAM bitcode fields.
- -F bitcode exclude reads that match one or more checked ‘bitcode’ criteria, see SAM bitcode fields.
How do I extract a mapped BAM file?
- It is possible to extract either the mapped or the unmapped reads from the bam file using samtools. First, sort the alignment.
- sort the alignment. to export unmapped reads from assembly.bam to fastq files (# for paired ends)
- Output will be in unmapped_1.fq and unmapped_2.fq.
How to calculate mapping statistics from a BAM file?
One-line text comment. Unordered multiple @CO lines are allowed. The mean read depth, the breadth of coverage of the reference genome, and the proportion of the reads that mapped to the reference genome can be obtained from a BAM file using the combination of awk, and the SAMtools 1.3.1 utilities depth and flagstat.
How are metrics generated in SAM / BAM spreadsheets?
Metrics are given per reference sequence as described in the SAM/BAM file. Metrics can also be generated for individual features such as exon or bait region, if a suitable bed or gtf file is provided. GUI output is as illustrated in Fig. 1 and 2. Spreadsheets can be exported in Excel format.
How much memory do I need for bamstats?
Between 2 and 8 GB of memory, depending on reference size, is typically required (specified with the -Xmx flag). Figure 1. BAMstats screenshot. In this example, a BAM file encapsulating the mapping of AB SOLiD reads to a reference composed of 26 separate scaffolds is presented.
Can you use bamstats with a bed file?
BAMStats accepts sorted SAM or BAM files. A bed or gtf formatted feature file, providing information on specific regions of interest (e.g. exons, bait regions, etc.) can also be loaded alongside the SAM/BAM file if required (Fig. 2). Output
