How is the k-means scree plot used in PCA?
Much like the scree plot in fig. 1 for PCA, the k-means scree plot below indicates the percentage of variance explained, but in slightly different terms, as a function of the number of clusters. Figure 3. Scree plot showing a slow decrease of inertia after k = 4.
Are there any drawbacks to using PCA?
While applying PCA you can mention how many principal components you want to keep. Now we have seen that the data have only 3 features. Drawback of PCA is it’s almost impossible to tell how the initial features (here 30 features) combined to form the principal components.
Why do we need to scale data before applying PCA?
Before applying PCA, we scale our data such that each feature has unit variance. This is necessary because fitting algorithms highly depend on the scaling of the features. Here we use the StandardScaler module for scaling the features individually. StandardScaler subtracts the mean from each features and then scale to unit variance.
Which is the scatter plot of the PCA model?
Figure 2. Scatter plot of the first two components of the PCA model. Fig. 2 shows at least two clearly distinguishable clusters. This factoid tells us that the observations in the dataset can be grouped.
How does k-means clustering work in scikit-learn?
The k -means algorithm does this automatically, and in Scikit-Learn uses the typical estimator API: Let’s visualize the results by plotting the data colored by these labels. We will also plot the cluster centers as determined by the k -means estimator:
How to use k means for principal component analysis?
Reducing all those features down to principal components and then visualizing the clusters in those principal components using k-means hints that the answer to my question is most likely yes. Figure 4. Interactive 3-D visualization of k-means clustered PCA components.
What are the assumptions in the k means model?
Each point is closer to its own cluster center than to other cluster centers. Those two assumptions are the basis of the k -means model. We will soon dive into exactly how the algorithm reaches this solution, but for now let’s take a look at a simple dataset and see the k -means result.
